Thanks. I can divide this into 5 groups, as follows...

1) data/ckeditor - we don't place files throughout third party packages, but this will change in v11
2) data_custom/sitemaps - missing directory in build process, so gets auto-created missing default index.html
3) sources_custom/hooks/modules/members - hook directories may miss index.html files as there are many different addons that can put things in those folders that may not exist in core; however hook files by definition cannot be directly individually run by how they are coded. Plus access to the whole of sources and sources_custom is blocked.
4) themes/default/images_custom/logo - theme image directories that get made dynamically do not get index.html files in, which I have resolved for v11
5) tracker - bug in build process, this directory should not be here
