I have linked in #600, as it would be good to take an approach of developing a "theme cleanup API", which both the theme_debug non-bundled addon, and upgrader, could make use of.

I'm hoping at some point the theme_debug addon can be fully folded into the regular core_themeing addon.

I'm going to incorporate this into a new "theme tooling improvements" issue, as it ties in with other changes.
