You can make jQuery work either via loading it using {$REQUIRE_JAVASCRIPT,jquery} in the HTML_HEAD.tpl template (there's some commented code in there as an example already). If you're creating a custom JavaScript template sometimes you need this at the top:

The second bit there turns off Tempcode compilation, as the particular way this file is written conflicts.
