I could not reproduce, and I made a pretty good test case. However, the JS was not running on the form, which likely was causing the confusion. Without "all day event" unchecked, any selected time would by ignored. With the JS working, it disables/enables the time field appropriately so it's much more intuitive. I've now fixed that.
